Jorge Martin, who started the weekend leading the drivers' classification, will have to settle for second place with Enea Bastianini to complete the podium at the Red Bull Ring in Spielberg, Austria, on Sunday.
Bagnaia's seventh win of the season on a factory Ducati bike equals last season's record with nine races remaining.
Martin secured first place in Sunday's race in Fez or after the start.
In the second round, Bagnaia took the lead from Martin – and despite two Spanish attempts to stay in place, he was never able to challenge for first place.
Bagnaia finally crossed the front line of the 28V race, more than three seconds ahead of his main title rival Martin.
The Italian's win at the Austrian MotoGP now puts Martin five points ahead of him in the drivers' championship – 275 to 270. Bastianini, Bagnaia's Ducati team-mate, is third in the standings with 214 points.
The next Aragão MotoGP Championship will be in Spain in two weeks.
